1. is implemented in v4.4. If you're interested in .2, please create a new suggestion.
It's planned for the next version.
This is possible to do with registry options.

OK. Next thing, open Taskbar Inspector and check the "Group pinned items" for the problematic programs:
Do you have the "Don't group pinned items" option checked?
You might want to create a new suggestion ticket about it.
