Currently, I can't say when a new version will be available.
The tweaker uses the most straightforward technique of running at startup, and if that doesn't always work, then probably something is flawed with your system.

That should have worked.
Did you also remove the checkbox from the settings?
Otherwise it's possible that 7TT starts up twice upon boot.
Such option already exists:
"Don't show jump list when dragging a taskbar item towards the desktop"
There's an open ticked about the issue:
Decombining on hover wasn't designed to work with the "Combine when taskbar is full" configuration, which obeys explorer's rules of when to (de)combine.
While it might be possible to improve the way it works, for now It doesn't work that good, and I'd suggest to avoid using both options simultaneously.
I don't know why the tweaker's startup entry gets deleted from the registry on your system, but the issue with the tweaker's window showing at startup should be easy to solve.

You can try exiting the tweaker and running it from the shortcut in the startup folder. If the shortcut is correct, it should start hidden.

This statement only applies to the non-portable version.
The portable version uses an .ini file to store it's settings.

Unfortunately there is no option for portable installation in case the tweaker is already installed on your PC.
One workaround is to use the /portable command line switch, but it's probably not mentioned anywhere.
